The best way to dupe an application CD is to get a copy of Roxio's "Toast" CD-burning application. It has a "direct CD copy" feature that can either copy direct (if you have two CD drives) or make a disk image on your HD that can then be reburned onto a new CD.
The light version is inexpensive and easy to use: I recommend it highly.
