Unfortunately I don't know the solution to the cookie retention problem.
I've had Safari start randomly changing its preferences before (even up to the Tiger packaged version). You might double check those settings (if you haven't already)...Or make sure that you're logging in as the same user (just a thought).
This is one of many IE-esque behaviours that drove me away from Safari, and to Camino and Opera.
